Depois de completar seus estudos na Europa, imigrou para o Paraguai em 1858 aos 19 anos onde foi contratado pelo governo de Carlos Lopez que estava contratando muitos estrangeiros, em especial tecnicos ingleses, para modernizar o Paraguai. Ao eclodir a guerra em 1864, Thompson foi convocado para trabalhar nas fortificacoes de Humaita junto com o engenheiro militar austriaco, Cel. Franz Wisner von Morgenstern. Ao longo da guerra, seu bom trabalho chamou a atencao de Solano Lopez que foi promovendo-o a varios postos no exercito paraguaio, ate atingir a patente de coronel ao final da guerra. Apos a rendicao de Angostura, Thompson retornou a Inglaterra onde imediatamente publicou seu livro "War in Paraguay" que se tornou um classico da guerra.
